In the year 2379, two hundred years after the events of Alien 3, a team of space pirates, led by Call (Winona Ryder), break into the military research facility on board of the United Systems Military vessel, the USM Auriga, where they discover genetic experiments using DNA from the now extinct xenomorph species that had been conducted by General Perez (Dan Hedaya) and scientists led by Dr. Wren (J. E. Freeman). The pirates discover a lab containing a startling variety of cloned human/alien hybrids, including a new version of the xenomorph species creation.

After a brief scuffle, the pirates take the prisoners and bio-mechanical xenomorph specimens and leave the lab, but not before an alien Queen hybrid which had begun to grow inside one of the kidnapped crewmembers, engineers the lab's destruction in an attempt to escape captivity. However, in doing so, the explosion sends the ship into a perilous entry point into the planet's atmosphere.

Meanwhile, Ellen Ripley (Sigourney Weaver), the sole survivor of the previous films and human host for the Queen xenomorph, is resurrected via cloning onboard the Auriga. Scientists have extracted her DNA and find that they also managed to remove the Queen embryo inside her body. But something is wrong with Ripley - she seems to have new abilities including strength, reflexes, and an affinity for the aliens and their behavior that she never displayed before. Ripley is also tormented by nightmares and visions of her past which come in fragments but are disturbingly vivid.

As the ship starts its descent on the planet, the aliens begin to escape their cells and wreak havoc on the Auriga's crew, killing many in the process. Ripley and Call lead a team of surviving pirates and soldiers in their fight for survival, each searching for answers regarding their own personal pasts as well as the origin of the new species of xenomorph.

Throughout the nail-biting action, the characters are forced to confront moral and existential questions about life, death, and the nature of humanity. Ripley faces especially tough moral quandaries as she has a new-found bond with the aliens, who are usually seen as the enemy. She must decide whether to go back to being human - a species that has never felt like home to her - or to embrace the xenomorph side of herself.
